I need to sync instant objects from Cinema 4D and replace them with trees or other assets from the D5 library. I have a lot of objects to replace, and this feature works in SketchUp. What is the best way to do that?

You can select more than one model at the same time in the object list and replace them.
Note: if your model file is a whole with multiple objects in it, it doesn’t support to replace each of them. It can only be replaced by one asset.

This does not work for c4d unfortunately, I tried multiple ways, even without it being in a group or null.
I think this is due to the plugin not supporting it?

Yes, D5 Sync for C4D has not supported Group Export feature like SketchUp’s. We may support it in subsequent releases. Thank you.
